Sometimes, the email of the contact and opportunity are different. You can ensure that email conversations with a company is shown on the Opportunity record by following the steps outlined below:

Click on your profile and select "System Configuration"
Or, click here:

Under "System Settings," click on "Toggle Features"

Scroll to the option that reads "Show Contact Linked Activity on Company" and "Show Company Linked Activity on Opportunity" are ensure that these options are toggled ON.
